You can handle "index.php" in URL with the new Joomla 5 SEF:

If you want to remove pagination for the blog category in the canonical URL, you need to install a plugin that allows you to specify a custom canonical url for that category.
There are some on the JED that do the trick for you, including free versions.
Take a look at it:

My advice, however, is not to remove pagination because it is wrong.
Rather you should point out to search engines that it is not identical content, but the same content divided into multiple pages.
